Check to see if Use Color Texture as Transparency is ticked on under Diffuse. I am also seeing that there is no link between transparency in a SU material and the VRay opacity of the material. On purpose maybe? Doesnt seem to make sense.

Nope, V-Ray doesn’t have an option to set thickness for the glass so it will use the thickness of the geometry object it is applied to.
