I would like to use one for rendering with my second headless GPU and the other maya to work on the scene.

There shouldn’t be any issues with that.

You can choose which GPU to use for rendering in the V-Ray render devices selection rollout: Chaos Docs or with the Select devices for V-Ray GPU tool that is included with V-Ray for Maya installation. The other non selected GPUs will be used for the display.
