Layers is very easy with any application you use once you know how to use the Photoshop compositing modes, especially Screen and Multiply. I end up rendering most of my layers in these two modes and then adding (screen) or subtracting (multiply) to the image, in much the same way you add and subtract to a painting using acrylic paints. The other modes are very handy too, once you know how to use thme, but I don't use them nearly as much as these two. Overlay is handy too.
