The SINI Forensic file finds hundreds of them and offers a fix, but on my current large file, it crashes max. Does it really effect anything, anyway?

It's especially problematic in rigs (where scaling will pass scaled transforms, values, offsets etc down the hierarchy) and animations. Other than that scaling will affect values in commands (for example when extruding a face), modifiers and maps/textures (the same modifier or noise texture will turn out differently based on the object's scale). However, if you don't rig or animate and only render still images, it should not have any bad side effects... but you really never know. As a general rule, try to avoid scaling. If you need to scale objects, either do so on subobject level or use an XForm modifier.
Also, make sure that plugin doesn't refer to negatively scaled objects, some automatic checks will flag this as a problem but sometimes there's no way to avoid it, for example with mirrored objects.
