Will decreasing the threshold of the adaptive grid reduce or stop the thinner smoke from popping out of existence during my shots? Will a different parameter do it?

Usually it will. Another issue might be output settings set to discard values below threshold with a too high threshold if i am not mistaken.

to keep the box borders hidden you have to set the adaptive grid threshold to the smallest value producing visible result.
