I was just wondering if Vray can handle intersecting meshes, or does it screw up the GI calculation? I know this sounds like a stupid question, but I have avoided intersecting meshes because I was told they were bad, but yesterday I was told it was ok to do. Can someone clear this up for me?

Vray normally has no problems with intersecting meshes. It's not like working with Lightscape anymore.
A Problem that can occur though are Lightleaks, means: Interpolation between Sample points with strong lightning differences that are located on the two sides of an intersecting polygon. They appear expecially with low Imap Setting and strong undersampling (just a few samples over a large area) "Check sample visibility" in the Advanced Irradiance Map Setting is your Spinner in this Case. (I also found that it works with light leaking with Photon Mapping too)
You should have no problems with intersecting polygons anymore.
A different story are coplanar Polygons. (two Objects over eachother in the same spot) It still works good with Vray but you should avoid coplanar Faces in general.Sascha Geddert
