Denoising could be only applied to the rendered pixels with Denoiser element active, I'm afraid it is not possible to render a region only and then to apply denoising to the whole image.
Can you please describe the process in more details since I think I am missing something. Is the denoiser active for the out-of-region pixels?

To apply denoise to the whole image, you first have to render the whole image with denoiser render element turned on. This is because the denoiser requires several supplementary render elements to decide how and where to denoise your image. It can't do it if you render the whole image and add denoiser after the image is rendered since these supplementary render elements haven't been generated for the denoiser to work. Similarly, if you render just a region first and decide that you want to denoise parts outside of that region, this won't happen because Vray have generated the supplementary render elements only for that region, not the whole image.

After you render the whole image with denoiser already enabled, even if you do region renders, you can still go back and denoise the whole image. To do so, turn off Region Render in VFB and then in denoiser click on the "Update.." button. If you want to denoise just part of the image again, turn on Region Render again, draw a rectangle over your image where you want to denoise, and click "Update..". Now Vray will denoise only the area in the region.
