I am trying to set up the shaders for my trees but I cannot get the leaves cut out with the alphas. What is the process? I have used RGBA, Stencil, and transparency amount but none work.

All of these methods should work, but they apply to MODO's material only - RGBA, Stencil and transparency won't work with the V-Ray material. Maybe I should add support for RGBA and Stencil
to work with the V-Ray material, haven't thought about that. You can seen an example of the Stencil being used for leaves in the "Maple" scene from the modo samples / Proxy.
For the V-Ray material there is a separate texture effect called "vmtl Opacity" that is the opposite of MODO's transparency effect. You can use it.

The stencil effect should work fine in V-Ray, if you are using the MODO material.
The stencil effect does not affect the V-Ray material at all, at least for now.
