    Can some please explain why I get these results on the mug with a gradient in the transparency..

    You should map transparency map first. To see result, you must attach the transparency map of diffuse slot to see and set it.

        It looks like the different surfaces are treated separately.

        In the parameters pop-up (F3-key), try adding a texture mapping channel (e.g. cylindrical) to the object.
