ive got a -very- simple scene… domelight, plane as matte object, and a keyframed sheet of paper blowing across the scene.
the shadows cast by the sheet of paper on the ground plane are horribly noisy in the alpha channel.
ive tied raising msr to 32, and even 64.. ive tried raising the local subdiv multiplier of the ground plane to 20x, and ive tried enabling local subdivs and cranking the domelight subdivs to 400..
all of them clean the noise on the groundplane to some extent, but at the expense of enormous rendertimes.
example: render with the paper looking fine, including any shadows cast on it, but really awful shadows on groundplane: 34 seconds.
render with msr and groundplane subdiv multiplier through the roof, but *still* unacceptably graininess in ground alpha shadows: 15 minutes and counting.
I have the same problem but is also when i use adaptive.
Its crazy no matter what i do i cant clean it at all its not reactiong to anything. Even if i use aa 8/10 and noise threshold 0.001 msr set to default 6. And its not actually lit by hdri but the matted shadows are coming from a disc light.

Would it be possible to attach example scenes along the result you got into your environment so we could investigate if this is a bug or something else?
I also have these issues. Doesn’t make sense to send another scene in my opinion. I can get a clear shadow by experimenting with the settings ending up somewhere around 1/30 and 64 or even 128 MSR. If I go higher it gets noisier again. It is not a perfectly noise-free shadow I get but acceptable.
