I need it to be aligned like this though...
    eh, it's fixed now.

What I found is that the snaps dont seem to work with the slice plane when polygons are selected.
What I do : in polygon (or element) mode, deselect everything, place the slice plane where you want it using snaps, then disable the slice plane, select polygons you want to slice, then re-enable the slice plane. PITA but beats having to resort to booleans along with the inevitable vertex cleanup that results from using that...

Sometimes if that happens then you can try quickslice instead and if it still won't snap with polygons selected then try quickslice in vertex mode. Usually that will work but sometimes you have to connect the new verts manually.

I'd always use edge connect, edge constraint to move it into place and then select any vertices I need and click connect in vertex mode.

I've noticed this happening too. Is this a new 2012 bug or something? So annoying...

that's what I also usually do, unless the poly it's particularly intricate (or at advanced stage of modelling), and it's just easier to use the slice modifier and do a bit of clean up afterwards..
