POSSIBLE SOLUTION / WORKAROUND:
On one of my current jobs the VFB was resetting the layers every time I opened it. I was trying to delete or turn off the Exposure, Filmic tonemap and Lookup Table layers but they kept reappearing. I had only one file open, and I tried creating a 'default' preset with just the standard layers, but nothing was working. Even if I removed the layers, closed the VFB, and saved, closed and re-opened the file, the layers would reappear and re-activate. This problem only occurred in the large file that I was working on, it wasn't reproducible in new, smaller files.
Eventually I discovered that if I start an interactive render, de-activate or remove the layers while the interactive render was running, and then stop the interactive render, the changes to the VFB layer set would be saved.
Hopefully this info might help others solve similar problems.
