Just found this out. Is there a way to make it not show up in the render/alpha but have it still show up in refractions? Or is this a bug? It would be nice to have a separate checkbox for visible in refractions on the dome light options.

Hello X14Halo
There is no issue here , it is supposed to work this way. I will add your request for separate refraction option into our system.
However this could be easily workaround if you copy Dome-Light-textures into Environment override slot of your refractive material.
By doing this Dome Light will be still invisible , but the refractive material will be able to see its texture through environment-slot.

We've wished for the same button too. Please second the request for a separate refraction option. We come up against this every time we render glass.
You make your dome light, rotate it 47.33 degrees to get it lined up just right, then hit "invisible" and presto...you're rendering on black, but with no refractions. Getting something in the environment slot to line up with the 47.33 degree rotation is a pain.
Cheers!
