From rendering point of view there isn't much of a difference between single mesh and multiple meshes. In the end they are generally combined into "single" mesh at render time anyway. Its slightly slower to have multiple object since you have to do transformation for every vertex in the mesh. However this overhead is so small it has very little effect on render times.
Instancing is a slightly different thing, I wonder if VRayRT handles instancing at all? Or does it just collapse them into single mesh at render time?
